הבעיה שלך היא בעיה נפוצה בכל מקום שבו מריצים אפליקציות console, ולא רק בג'אווה. יש לזה שני פתרונות:

א. להריץ את הקובץ מתוך ה-command prompt, ואז החלון לא ייסגר כשהתכנית תסתיים.

ב. להוסיף בקוד שלך קריאה לקלט נוסף, ואז התכנית תסתיים רק אחרי הקלט הזה.

ג. להוסיף pause בקובץ bat אחרי התכנית.
