    שים לב לאורך של החיבור בכרטיס. הוא לא ייכנס פיזית בשום סלוט חוץ מPCIEX16 (רוב הכרטיסים הם כאלה).

    לאחר שהתעמקתי בשאלתך - התשובה היא שמבחינת ביצועים זה כנראה לא יותר מידי ישנה, אבל בכל מקרה עדיף להשתמש בסלוט הראשי (זה שהוא X16 אמיתי). לך תדע, אולי הלוח לא יודע לעבוד הכי טוב עם כרטיס בודד בסלוט המשני.
